Madoka's voice is quiet, but something in her expression is pretty close to horrified. She can't wrap her brain in the slightest around that sort of thought. Even though she, too, was on her way to save the world, she wanted to do it in such a way that it only left people happier. People's lives unchanged, other than for the fact that the danger constantly threatening them would be gone.
Affecting people themselves.. now that seems a lot scarier than Madoka. Thankfully Naoya isn't the one who came up with that plan, so the horror in her eyes isn't aimed at him, just an instinctive reaction to the very idea.
