Yeah, Inigo too realises that Yugi's reasons for leaving aren't really important - though he is a little confused by the other wording it as if he would have been able to just go back to the train. To Inigo it had been pretty obvious that their return would have been permanent, which was exactly his reason for wanting to stay on the train..

There's no alternative in his mind. What else can they do? Stand here and watch as the train maybe finally does manage to get into the void and stay there, leaving them behind to haunt this platform like near ghost-like entities for the rest of forever? Thanks, but no thanks.
"Come on, you need to help me. I've already been kicking the doors to the train, but it won't stop. Maybe it'll notice it if there's two people doing it." Not that Yugi seems all that strong, but the force of one more person is still the force of one more person. They can't afford to be picky here.
